I'm re-encoding 25 minute, 180MB Xvid files down to 80MB x264 MKV's. The problem is that it's taking 25 minutes a file and only using about 30% CPU on average. The work is being done on it's own drive, so background/harddrive stuff isn't the issue. Anyone else have this problem?

I'm using the standard profile, with deblocking changed to 8.

Just tried it and here the usage varied from 55-99%. I tried to encode a *.mkv container H264 to a *.mp4 container H264 as a quick test. Maybe not everything can be paralleized equally good or there is a bug in the software. You could try a different tool and check again.
