I have the free version of malwarebytes anti malware and when I restart my computer it now asks permission to start each time. Was there an update where the free version now does a live active scan of malware or is something just screwy on my end?

    I'm running windows 7 ultimate x64.

I know I once ran it and I tinkI had that option too... (somwhere it seems my lappy caught malware??? I reinstalled since and run KIS, as I did before).

Anyway: Check the MalareBytes website - its should be mentioned on there as to why it does it.

It should just start the service not run any scripts unless you set it to do this on your next reboot. I think MBAM was in the middle of a clean-up/removal process and it never finished that operation.

I think this may be the reason too.
