I'm looking for a program that will allow me to underline, highlight, annotate pdf files (mainly papers). I will mostlikely use the software with a USB pen tablet.
The software need not be free, I am however eligible for educational discounts.
Is there something for linux ?

Not sure there is one, it's like PDF Editors, it just doesn't exist for free and especially for Linux. Your best bet is to try out OOo 3 beta and edit PDF's using that since it's a new feature.

There are actually some PDF editors out there but:
1. The editors I've tried were made to edit the textual content and images of a PDF to the exception of annotations.
2. These editors were extremely iffy to use. Not user friendly, crash prone, etc.
3. I do not know of any "free" solution (as in free beer and free speech) which will allow you to annotate PDFs in Linux.
4. My solution (which is not free) is to use Adobe Acrobat Pro (not the reader but the full suite) in Windows to turn on commenting, save the PDF and then use the (free: as in free beer) Acrobat Reader in Linux.
Because you see, that's the problem: you can use the free Acrobat Reader to comment and annotate but that functionality must be first turned on in Acrobat Pro.
This information is based on research which is probably a year old. Things change fast so maybe there's a free solution now. -
From what I've seen, I don't think there is anything that would come close to working with with a tablet like that.
This is one of those things that I will boot into windows for. -
flpsed was one of the applications I tried and found iffy to use. Maybe it has improved. I don't know about the other ones.
