I'm using T61 and recently I got a message from Power Manager that I have to perform battery reset. I know that it basically fully charges the battery, drains it, and then charges it back, but do I have to leave the computer on while doing the reset or can I just turn it off?

Yes, it has to be on and plugged in. The battery will charge up, drain down, then charge up again.
