I'm trying to condition my new t500 9cell. I'm following the battery cycling guide from Lenovo. I just did a full 12 hour over charge and now the battery is discharging. Question now, what constitutes a full discharge and when should I stop. When the battery starts beeping at 5% or when the system puts itself to sleep?

    Guide here.

Don't do that, it may damage the battery. Most of that guide is for older Ni-MH batteries where cycling was necessary. Lithium Ion's don't need to be cycled as much as that guide states. Just once to 5% and back to 100% and you will be good to go with the battery.

Just do a "Battery Gauge Reset" from the Thinkvantage Power Manager (it's in Battery Maintenance section). It does a charge/discharge/charge cycle for you and under its control.
