The BIOS (t61 in this case) has some options for Speedstep and thermal management. Does the ThinkPad Power Manager override these settings or work in conjuction with them? For instance, what is supposed to happen if I set CPU speed to 'automatic' in the BIOS but to 'Highest' in Power Manager? I've been playing around with these settings and it seems that these bios settings have little or no effect on fan noise, heat output, etc.

Yes. The entire purpose of the operating system's power managment (including ThinkPad's power manager) is to override the BIOS settings.
