I read that its a good idea to 'condition' the batter of the MacBook within the first week. It says after completely draining the battery and letter the computer go into sleep mode, either "shut down the computer or let it sleep for 5 or more hours" before recharching. Does that mean if I shut down the computer I still need to wait 5 hours, or only wait 5 hours if I leave it in a sleep state before recharching?

It means you still need to wait the 5 hours.
