Does anyone know if the right click button of an after market (non-Apple) mouse will work when running Windows through BootCamp? Also, does anyone know if a Mac running Windows would be able to play less graphic intensive games, Age of Empires, Homeworld and Command and Conquer as opposed to Doom or UnReal?

The right click will work fine, as pointed out by Reize. You should have the same amount of graphics power with a Mac as you would any Windows notebook (factoring in the underclocked GPU if you're speaking of the MBP).
