So I have a pixel that is a little confused. It just does not know what colour to be. On my orange back ground it is black, I move over it with a grey window it turns green then kind goes back to normal to a lighter colour orange. Then goes back to black.

Is there anything I can do to fix this?

*Edit* even weirder if I move a window around below it, like far below it it goes away depending on where the window is.

You can try doing a fresh install of OS X and if that doesn't resolve the issue, consider having Apple replace it. It's still under warranty as it's late 2008.
