Is there a way I can remove the Windows HD from my desktop but still have access to it? I have found ways to remove it, but that ejects it, meaning I can't access it anymore.

OS X mounts stuff in /Volumes. Using disk utility or the Terminal note the exact parameters for the Windows Partition, eject it (unmounting) and then you can mount it in another directory using mount command from the terminal.

Go to the apple icon on the top left corner. Choose prefrences, and "uncheck" hard drives. This will remove both icons. I suggest keeping the mac hd on the dock, next to the recylcle bin and then remove them.
